Everything looks good! The only suggestion I'd make is adding a test to check the functionality for adding modification for nucleotide sequences. |

Fixes issues with ptm's not being run with Chai
Also fixes other modifications when working with nucleic acids in boltz/chai
bumps the boltz version to 2.2.0
Other general fixes such as updating the output figure and fixing an error in the readme
